Trac 0.12 has been released for 9 months now. Any chance of DoxygenPlugin working under 0.12?

I'm using DoxygenPlugin with Trac 0.12.3. It works fine. Have you tried?

I don't have any experience configuring Mercurial, but what you describe works fine with SVN. Just put a to call your doxygen script in the post-commit hook and point DoxygenPlugin to the output location of those files.
