resolve issue with generated trac config replacing munged configuration

Description

the trac.ini file generated by creating a trac environment overwrites some details of the munged configuration. at least the sections associated with plugins are incorrect and reflect the defaults for the plugins instead of the munged configuration. r4289 should have resolved this issue, but preliminary testing indicated otherwise, so this should be re-tested and if the problem persists it should be tracked down and fixed.

(In [4298]) rearrange steps to attempt to avoid issues with configuration overwriting (refs #3744); doesnt help, but this is probably a better order to do things anyways
